  • Resumo Summary

    Uma vaga está disponível para desenvolver pesquisa de pós-doutorado na Embrapa Agricultura Digital, em Campinas, no âmbito do Projeto Temático “Exosítios de proteínas, sítios crípticos e moonlighting: identificação, mapeamento funcional e efeitos de alteração estrutural”, coordenado pelo Professor R. K. Arni, do Instituto de Biociências, Letras e Ciências Exatas (Ibilce) da Universidade Estadual Paulista – câmpus São José do Rio Preto.

    Atribuições:

    1) Desenvolver, treinar e avaliar a precisão de um modelo de classificação para identificar exosítios de proteínas com base nas estruturas tridimensionais das proteínas;

    2) Desenvolver um pipeline para identificar possíveis proteínas de interação integrando as informações obtidas dos experimentos de phage display, a identificação de exosítios usando a classificação do modelo gerado na etapa (1) e as informações disponíveis sobre co-localização nos mesmos compartimentos celulares das proteínas parceiras propostas;

    3) Identificar os parceiros proteína-proteína que interagem por meio da ligação em loci de exosítios;

    4) Realizar triagem virtual de compostos do banco de dados ZINC nos exosítios identificados das proteínas alvo para propor possíveis candidatos a fármacos.

    Qualificações desejadas: Doutorado em Biofísica, Física, Matemática ou Ciência da Computação com ênfase em Biologia Estrutural Computacional e conhecimentos gerais em Bioquímica/Biologia Estrutural. Boas habilidades computacionais e experiência com LINUX, alguma linguagem de programação (Python, R, Scilab, etc.), MySQL, conhecimentos em análise estatística SHAP e dos softwares Discovery Studio e Pipeline Pilot são diferenciais. Sólida experiência em técnicas computacionais para análise de estruturas de proteínas, triagem virtual e simulações de dinâmica molecular.

    A vaga está aberta a brasileiros e estrangeiros. O selecionado receberá Bolsa de Pós-Doutorado da FAPESP no valor de R$ 8.479,20 mensais e Reserva Técnica equivalente a 10% do valor anual da bolsa para atender a despesas imprevistas e diretamente relacionadas à atividade de pesquisa.

    One post-doctoral position is available to develop post-doctoral research in Campinas (São Paulo state, Brazil) at EMBRAPA Digital Agriculture – one of the decentralized units of the Brazilian Agricultural Research Corporation (EMBRAPA).

    The fellow will perform studies as part of the Thematic Project “Protein exosites, cryptic sites and moonlighting: Identification, functional mapping and effects of structural change”, which is coordinated by Professor R. K. Arni from the Biosciences, Letters and Exact Sciences Institute (IBILCE) of the São Paulo State University (UNESP) in São José do Rio Preto.

    Attributions: The post-doctoral fellow will:

    1) Develop, train and assess the accuracy of a classification model to identify protein exosites based on the three-dimensional structures of the proteins;

    2) Develop a pipeline to identify possible interacting proteins by integrating the information obtained from the phage display experiments, the identification of exosites using the classification of the model generated in step (1), and the available information about co-localization in the same cellular compartments of the proteins to the proposed partners;

    3) Identify protein-protein partners that interact through binding at exosite loci;

    4) Perform virtual screening of compounds from the ZINC database on identified exosites of target proteins to propose possible drug candidates.

    Requirements: Doctorate in Biophysics, Physics, Mathematics or Computer Science with emphasis on Computational Structural Biology and general knowledge in Biochemistry/Structural Biology. Good computational skills and experience with LINUX, some programming language (Python, R, Scilab, etc.), MySQL, knowledge of SHAP statistical analysis and Discovery Studio and Pipeline Pilot software is a plus. Experience in computational techniques for the analysis of protein structures, virtual screening and molecular dynamics simulations.

    This opportunity is open to candidates of any nationality. The selected candidate will receive a Post-Doctoral fellowship from the São Paulo Research Foundation (FAPESP) in the amount of R$ 8,479.20 monthly and a research contingency fund, equivalent to 10% of the annual value of the fellowship which should be spent in items directly related to the research activity.
